I had a Garmin handheld that I didn't use for a fair while and when I did, the internal battery had died and took my marks with it. I didn't try anymore recovery steps but I'd doubt it. All the people I know who have sent their GPS's back the the manufacturer for warranty issues didn't get any help with coordinate retrieval help.

Yep same thing with My Garmin Handheld Tim but luckily had the spots written out on my computer so just a pain to re enter them. They have an internal battery that will hold the data for a short while (to allow you to change batteries etc) The normal batteries in it will recharge the internal one.
Once lost I dont know if they are retrievable, Backing them up is the best way but I guess that doesn't help you with your delema.

What is the model of the
What is the model of the Lowrance GPS unit?
I'm pretty sure all lowrance gps's have nonvolatile internal memory... meaning you can turn off the power for long periods and your waypoints will not be lost.
Did you ever have someone look at it or try to repair it? they could have done a 'hard-reset' on the unit, and accidentally removed all your data.
