2 pin plug setup
Shop owner Ryan Thipthorp uses the 2 pin plug setup for Super Deep. He has a inline 30amp blade fuse and the male part of the 2 pin plug replaces the alligator clips. He has the other part (female with cap) perminately attached to the boat.

.........
As mentioned above plugs and / or socket are the solution if you only fish from your own boat or the boat you fish on has sockets available to plug into. I sense the original query however was more related to is there a more rigid / detachable connection (reel lead to battery) other than using alligator clips?

battery
Based on still wanting to stick with a portable battery then cut off the alligator clips and replace with eyelets & wingnuts.

Slight sidetrack here to the original post, but I have had this problem too.
I am running a Shimano Plays 9000, if you disconnect the battery with 400m of line out, it seems you have to manually wind it back in, as the reel will not let you wind the line into the "negatives". ie it zero's the counter with 400m of line out.
Anyone know a solution to this?
Shimano don't seem too.

just buy two female parts
Then you can put you alligator clips on another female plug and if you fish on a different boat take the adaptor

2 Pin is the way to go
This 2 pin plug is what I use in my set-up...(I needed to buy 4 of these)

I have a Daiwa Megatwin and a Daiwa Tanacom Bull.
I wanted mine totally removable, as deep dropping is something I only do every now and again, and I figured a hardwired solution was just going to corrode and let me down.
Previously, I found the reel leads too short, and was pulling the alligator clips off the battery as I moved around the boat.
So this is what I've done:
1. Cut the alligator clips off the reel leads
2. Attached the male socket to the reel leads
3. Bought some twin flex electrical cable from Dick Smith
4. Made up 4 leads approx 1.5m long
5. 2 leads have female socket attached at one end and eyelet at the other (to attach to portable battery)
6. 2 leads have female socket attached at one end and original alligator clips at the other (for use anywhere else and flexibility)
7. I use a separate 28 AH battery. This runs both reels all day without missing a beat
8. Fishing on my boat I put the battery next to the passenger seat, then attach the leads with the eylets to it and run the 1.5 m cables inside the side pocket, then plug the reel leads into them.
9. Fishing on someone elses boat I'll use the alligator clip leads.
10. At the end of the day it all gets removed so doesn't corrode.
This so far is working real well
