Sikaflex 5200 Marine
Sikaflex 5200 Marine Adhesive. Get it at Bunnings in the trade area. Get the big one and a gun to dispense it. Ask for the special nozzles - the Sika ones are bigger.

Epigen
If you want to fill the holes and sand/finish them use epigen, its a 2 part filler that doesn't shrink and is designed for use on boats etc.
As Alfred says for flexible sealant use sikaflex.Do not use household silicon as they are acid based especially on aliminium boats.

for the old holes drill them
for the old holes drill them out clean and fill it with epoxy resin (you should be doing the same for the new holes too) drill them a bit bigger, reseal with resin then drill the hole out to size in the resin
